You haven't provided evidence that the drop rate is lower. You've only provided evidence that you personally saw fewer bonus drops in a small number of gathers. With fewer than a few 100 attempts, you might have had a unlucky streak with plants and a lucky streak with trees. For example, if the true rate was 4 bonuses per 25 attempts, then a single "missed" plant bonus and a single "extra" tree bonus would do it. Generally speaking, you want each 'bin' that you're estimating to have 50+ drops (although 25 will do in a pinch). With 50, an 'extra' or 'missing' only affects your estimate of the true rate by ±2%. With only 3 per bin, it's ±33% and with 5, it's still ±20%; that's too big a potential discrepancy to draw statistical conclusions. Also unclear: by "25 gathers with a logging tool," do you mean 75 gathers? or 8 interactions of 3 gathers each plus an extra bonus 'whack'?
